時間的には前作から1年ぐらい。
主人公は以前と変わらず神父の仮面を被りつつ裏の仕事を続けている。
今回、仕事を終えた主人公は仲間を連れてかねてより裏の仕事で親交があった、
ミッションスクールの理事長の誘いで彼の学院を訪れる。
理事長は喜んで主人公達を迎え入れ、
潜伏先として学院を提供するが、もちろん無償でというわけではない。
理事長はある取引を主人公に持ちかけ、主人公はその取引に応じる。
実は主人公には潜伏場所としてとは別に、この学院を訪れる理由があったのだ。
その理由とは、このミッションスクールの神学講師であり付属教会のシスターでもある
今作のヒロイン、シスター・カレンの存在だった。
実は過去、主人公が所属していた教会を追われることとなった原因はカレンの告発だったのだ。
過去の完全なる清算と自分に汚点をつけたヒロインへの復讐のため、
学院を舞台に主人公の新たな暗躍が始まる……。
